Welcome to GeoMx Academy Advanced Courses!

Here you can find a collection of the advanced courses offered in the GeoMx Academy. These advanced courses provide an immersive way to learn about the technology and how to best use it in your research. During the course, you will interact directly with our Application Scientist instructors as well as other attendees. When you sign-up for a course, you’ll receive an email that confirms registration and provides the necessary ‘pre-work’ for you to review prior to the training session. You can expect the following with the advanced coursework offered here:

Step 2: Check for a confirmation email containing your course prep material.

Step 3: Review prep material before your course session (45-60 minutes of material).

NGS Workflow for RNA

NGS Workflow for RNA (3 hours)

This course is for users already trained on running GeoMx® DSP for either protein or RNA nCounter readout and would like to run the RNA samples with the NGS readout application. You can expect to leave with all the knowledge necessary to run the GeoMx Cancer Transcriptome Atlas or GeoMx Whole Transcriptome Atlas with NGS readout on your GeoMx DSP instrument. The course will cover:

  • NGS readout site preparation including required computer hardware and software infrastructure and laboratory equipment, materials and reagents
  • Slide preparation protocol and best practices
  • NGS-specific GeoMx instrument operation
  • NGS readout protocol walk-through including PCR setup, purifying and pooling the NGS library and QC
  • Accessing required software downloads

NanoString will provide you with a copy of the presentation and recording from the session, as well as a certificate of completion. Please note, data processing and analysis will be covered in NGS Data Analysis for RNA.

NGS Data Analysis for RNA

NGS Data Analysis for RNA (1 hour)

This course is for users who are ready to analyze their NGS RNA data. This includes users with data from a Technology Access Program (TAP), a Core Lab or a CRO study or those with access to their own instrument who have completed NGS Workflow for RNA and are ready to analyze their data. This course is designed to highlight key features of the data analysis software specific to CTA or WTA datasets. You can expect to leave with all the knowledge necessary to run data analysis on a RNA dataset. The course will cover:

  • Importing data and setting up a data analysis study
  • Dataset QC
  • Normalization methods
  • Visualization plots
  • Available statistical analyses

NanoString will provide you with a copy of the presentation, a demo dataset for practice and recording from the session.

NGS Workflow for Protein

NGS Workflow for Protein (3 hours)

This course is for users already trained on running GeoMx DSP for either protein or RNA nCounter readout and would like to run protein samples with the NGS readout application. You can expect to leave with all the knowledge necessary to run GeoMx Protein Assays for NGS on your GeoMx® instrument. The course will cover:

  • NGS readout site preparation including required computer hardware and software infrastructure and laboratory equipment, materials and reagents

  • NGS-specific GeoMx instrument operation

This course is for users who are ready to analyze their NGS Protein data. Custom Scripts

Introduction to GeoMx Normalization: Protein (11 minutes)

This video introduces basic QC and normalization considerations for DSP protein data:

  • Demonstrate QC of ROIs/AOIs and Probe Targets
  • Show QC plots for normalization factors
  • Assess concordance among the different factors
  • Choose the appropriate normalization method
